The decision came after its panel on political parties proposed the EC seek a Constitution Tribunal ruling on the matter.
The five-member committee is chaired by former senator Boonthan Dokthaisong.
Prapun said the panel found that executives of both parties who were disqualified by the EC had violated electoral law and believed the AEC should seek a court ruling to dissolve the parties.
"If the AEC decides not to seek the ruling, it must have solid reasons. This will not, however, affect the result of the election," Prapun said.
He said the investigative team would further question witnesses to find whether the parties were involved in electoral frauds.
"Whether the two parties will be dissolve depends on the Constitution Tribunal. The two parties should not accuse us of discrimination," Prapun said.
"This case is different from the case where Thai Rak Thai Party hired small parties to run in the election. That case had clear evidence. In this case, unless there is solid evidence, the court may rule otherwise," he said.
