The second-half comeback win gave Argentina its second consecutive under-20 title.
In the final of a tournament in Toronto, the two teams played to a scoreless tie after 45 minutes.
Martin Fenin gave the Czechs a short-lived lead in the 60th minute in Canada's National Soccer Stadium.
Sergio Aguero, who led the tournament in goals, even the score just two minutes later.
The decisive goal came late in the match as Mauro Zarate gave Argentina the trophy in the 82nd minute. dpa
